Emptying vbet_guestcache causes thousands of 404 errors in Googles Webmaster tool? I don't think that that's good.

There is no such possibility. Guest cache checks does cache file exists - if not then simply normal request is executed. So if you removed guest cache then it will be filed again. If you see 404 errors then something else have to be the reason.

Please give us some examples of real URLs with those 404 errors. Also - do you see any pattern there? Can you see that all inks have something common?
